The missile was thrown from a section of Atletico support as players from both sides passed down into the tunnel.
Ronaldo, who was able to continue in the second half of the match after the 15-minute interlude, had netted twice from the spot to give his side a seemingly insurpassable 5-0 aggregate lead.
Real Madrid's star man was eventually substituted in the 76th minute by Bernabeu wonderkid Jese.
